We’ve updated our merge feature so that votes and comments are properly merged as well (if a user voted on both ideas, any votes in excess of 3 are returned to the user).
We’re not planning on creating a new “master idea”, however. Admins can edit an idea’s title and description if necessary.

Email notifications for ideas currently add your site logo and background color. You can also change the invitation text when inviting users to your forums.

Another thought is that tagging could help improve the effectiveness of the search functionality - if there are many words a user can use to describe one thing, then behind the scenes tagging of these would help them show up when you are searching for ideas.

There are now fields in the topic setup for a login url and a logout url

Agreed, we should be able to configure the Login/Signup URL's when using the SSO functionality.
At the moment we are rewriting these URL's ourselves using JavaScript, but obviously this is a bit...hacky!
FourSquare's merge tool works quite nicely - once two items have been flagged as duplicates of each other, they are presented side by side. The admin chooses the one they want to keep and then all the data/votes etc. are merged.
